gap.only vs. exclude.gap.only arguments in accessors #40

Some accessors (getNumSequences and getSequenceNames) have a gap.only argument, while getSequences has exclude.gap.only. Can I change this so all are exclude.gap.only (along with correct functionality and default to TRUE)?
