Huh, I'd never noticed that since I always use focus-follows-mouse. Definitely a bug, shellshape should be doing exactly what the system shortcuts do.
To be honest, I never knew about the 'super+alt+j/k' shortcut until now. I've always used 'ctr+alt+direction_arrow' to switch. In the latter case focus is changed to the new workspace along with a pop-up.

I've noticed that when I'm switching between workspaces (super+alt+j/k) the focus is kept at the window in the previous workspace and I have to press super+j/k to focus a window in the current workspace. It's convenient at some rare occasions, but I think it would be more logical if focus is changed when switching workspaces
