UPDATE: After a bit of testing. This only occurs when the track color is set to speed (not max speed but the speed under the edge features)
This is very strange indeed. Could you share the file to reproduce the issue?
Sure thing, do you just need the track mate file or the raw data as well?

How do I share the data @tinevez , sorry I am not to familiar with GitHub
Sorry for the long delay @Rory235 . You can use email? Transfer system?
Do you need the whole data set or just the Trackmate file?
When I use the capture overlay option some tracks are missing. A different amount of tracks are missing every time. Screen shot below with missing tracks circled. I am using FIJI 1.54f
Work flow
Load track mate file --> Set tracks to display speed --> select capture overlay --> define slice I want to capture --> execute
