@JillAshey and @hputnam met and decided the current trees are based on the references which are not equal in quality and we will start with presence absence and description and only revisit phylogenetic trees at the end of the current paper content
By our next meeting (5/17), Hollie and I will discuss options of visualizing the similarities of ncRNA protein machinery across multiple species. I'm leaning towards using Muscle (https://www.ebi.ac.uk/jdispatcher/msa/muscle) to compare sequences across species. In our last meeting, we also discussed using Alex's tree approach (paper here, figshare here).
