I actually replaced T with U in adobe illustrator afterwards. You can try setting “sequence type” to “other” and enter “ACGUX” as the alphabet.

Thank you for your work on kpLogo. Here is the question. Though you mentioned that there is no need for users to specify the ACGU alphabet (RNA would be converted to DNA automatically) , but I want to make sure that is there any chance that I can use ACGU as alphabet to plot the probability logo like shown in your article (figure below)?
