How about implementing MIDI learn?

There is (soft of) midi learn functionality already in amsynth.

When the midi controller config dialog is open, it will automatically selects 
the last midi controller from which a midi message was received, allowing you 
to assign that controller to the desired control.

I realise this is kind of backwards - it would be much nicer to be able to 
right-click a control on the GUI and map it to the next incoming control. Does 
that sound like a better way to do it?

In version 1.3.0 you can right-click a control to open a MIDI learn dialog
