My team has run some samples on a Mammal320k array i.e. the Mouse285k array + the Horvath Mammal40k array. I was wondering whether sesame would support this directly, or whether it is recommended that I split the 285k and 40k probes to analyze separately?
For example for differential methylation modeling with the DMLand DMRfunctions, when I try to use the DMRfunction to merge the individual CpG sites into regions, I need to provide a platform. I am able to run the code specifying platform="MM285" but I am not sure how the software is handling information of the Mammal40k probes?
Thanks for the fantastic package.
