Yamagi quake does not have official support of heretic 2 maps.

You could try yquake2remaster that has little bit improved support but in any case not full support or something playable. You could check current state of it in https://youtu.be/obIrzYsNxBY. (~45min)

This repository has support of heretic 2 game logic, but its still broken as there are impossible to jump over box on start level.

Update: you could run heretic 2 maps by +set game heretic2 and than in console map ssdocks where Heretic2 is folder with Heretic2 packs with any of yquake2 based projects, minimal set of features has been merged long time ago https://youtu.be/DE3Kg3pU8TA but result in most of the cases will be broken game logic.
