Section disapears on Save #826

What steps will reproduce the problem?
1. Splitting an epub. Top to bottom.after 11 splits, I saved and then did a 
File New (to quickly close all those open tabs) 
2.Split011 DISAPPEARED off the list
3.
...

What is the expected output? What do you see instead?
The Book Browser list would stay the same (same file) or simply collapse open 
nests (3 leaves them open)

What version of the product are you using? On what operating system?
4 beta 3 Windows XP

How am I supposed to debug this without the file? Have you read the 
ReportingIssues wiki page?

Attach the file and provide a procedure that will reproduce the problem.

No file attached because: There was nothing unusual about the file. just a 
'typical' Break on 260/about 260K Calibre conversion EPUB that I was breaking 
at typical TOC points. Title, Copyright, Dedication, Preface, Chapter...

The file was damaged after the splitting by the save (verified with 
Calibre-viewer at the time) I had to retrieve a older copy from my reader and 
did the split/edit the edit with 3.4 without issue.

I did not even bother reporting the ordering Mess that Split on Sigil chapter 
markers made (was reported in 3.0 beta and I avoided since). All splits landed 
+after+ ALL the original sections instead of the 
Original_1,sp1,sp2,sp3,sp4,original_2,sp5,sp6,sp7... order
(I had done a REGEX S&R to prepend a sigil chapter marker to the "Chapter 
heading" in CV, The results looked correct in BV (a HR displayed). then I did a 
F6.
