I have a naive question. A multiplexed sample (i.e. multiple samples in single lanes) were run through the 10X VDJ pipeline. The output identifies Clonotype_ids that are similar between samples. E.g. Clonotype1 is found in multiple samples (even those run on different lanes). I wonder if this biologically feasible. If clones were to be called on VDJ SH mutations (and thereby the CDR3) sequences, would not each human sample have a different clonotype?
