On https://kb.10xgenomics.com/hc/en-us/articles/360059656912-Can-I-analyze-only-the-Gene-Expression-data-from-my-single-cell-multiome-experiment- it is said that you have to use --chemistry=ARC-v1 as an argument when analyzing the GEX part of a multiome experiment using cellranger (we do this to assess the number of cells prior to running the ATAC part). It would be nice if this were documented also in both the help and the error message (this is cellranger-6.1.2).
