Hi, How can we create a reference genome with longer contigs??

Hi @hothri,

Unfortunately this isn't possible due to limitations of the bai file format. Our recommendation is to split any contigs longer the 512MB into multiple smaller contigs. Please contact us at support@10xgenomics.com for more help.
