I believe this program is now fully functional, barring any hidden bugs or further feature requests. I am open to suggestions on how to optimize it, there are surely some parts that are still way too pythonic.
Next steps are to build test cases for a proper test suite, and set up Jenkins. Then figure out what science I am going to attempt with this...
