Best strategy for non-coding variants #57

Hi @pmarks

I want to genotype scATAC-seq cells and specifically focus on non-coding genetic variants. Do you recommend performing variant calling restricted to non-coding regions first? Or would I subset the Vartrix output (on all variants) to just non-coding variants after?
