User paused emulator unpauses when window refocused

What steps will reproduce the problem?
1. Open a ROM.
2. Ensure that GUI->Run in Background is disabled.
3. Pause the emulator.
4. Do anything that will cause the emulator window to lose focus (e.g. Alt+Tab, 
Windows+D, click elsewhere).
5. Restore focus on the emulator window.

What is the expected output? What do you see instead?
Bizhawk becomes unpaused. It should remain paused until the user explicitly 
unpauses it (compare the behavior of DeSmuME, Dolphin, FCEUX and pretty much 
any other emulator out there).

What version of the product are you using? On what operating system?
