fixes for sequencing data #8

  1. updated README.md and section 4.2.1 of the manual to caution users to emit all confident sites when calling genotypes from sequencing data.
  2. allowed diploid genotype calls. 0/0 and 1/1 now treated as equivalent to 0 and 1, respectively.
  3. added a handful of putatively A1b SNPs to the blacklist, as they were observed in the ancestral state when they should not have been.
