Shipping zones are being added to WC core: https://woocommerce.wordpress.com/2016/02/10/shipping-zones-to-ship-with-2-6/ It's a good idea to make sure it works with these.

How do I use the Cities as Shipping Zones and vary the prices?

Use this to load cities in shipping calculator, and use something like table rate shipping to vary prices per citiy zip code. Works great
