The custom palette shader is tied to the Fusion Style setting in the game's Extras menu. This setting is normally unlocked alongside Fusion mode.
There have been many help requests regarding the enabling of custom palettes, from players who have not unlocked Fusion mode.

A toggle somewhere in the Launcher's menus named "Custom Palettes Enabled", that sets the value of the FusionSuitMSR variable within the config.ini file
Custom Palettes enabled: FusionSuitMSR="0.000000"
Custom Palettes disabled: FusionSuitMSR="1.000000"
