Update PelePhysics: AMReX with bottom solve fix #397

Pull in Weiqun's AMReX to see if that solves the issue.

Closes #396

Also makes a couple build system changes to handle addition of the manifold stuff to PelePhysics (doesn't support using it, just makes sure compiling still works)
