@ajnonaka I also moved diagnostics before the voltage increment. We solve Poisson's equation after the increment, but we want to visualize the data (phi) at the time step before the increment.

Thanks! I have moved lines 494-501 in main.cpp to occur before the writing of the plotfiles.
