Why is the execution time of antsMultivariateTemplateConstruction2.sh very slow #1280

Describe the problem

I ran antsMultivariateTemplateConstruction2.sh and it took 56 hours to create a template using 5 subjects as a test. Creating a population-based template (> 300 subjects) using a large number of subjects is expected to take too long.

  1. Is there an efficient way to reduce the execution time?
  2. Additionally, I have a few questions to ask about setting the parameters in antsMultivariateTemplateConstruction2.sh. 2.1 Is it possible to use only 0 (run serially) for the -c option unless it is a supercomputer or cluster? 2.2 If I set it to 0 in the -e option, can I use it as a 32-bit double? 2.3 Does the maximum number of iterations of the -i option mean that the entire registration process repeats the set number of times? Is there a way to quantitatively test the effectiveness of iterations to determine the optimal number of reps? 2.4 I've read the description of antsMultivariateTemplateConstruction2.sh, but I still don't understand it. Can you explain the -q, -f, and -s options in detail? -q option shows the maximum number of iterations of each pairwise registration, and I saw that it was set from A x B x C (e.g., 100x50x20) to A x B x C x D x E x F x G (e.g., 1000x1000x1000x700x500x200x50). Can you tell me what the element means for each dimension -f and -s as well? 2.5 I tried changing the number in ITK_GLOBAL_DEFAULT_NUMBER_OF_THREADS but it doesn't work properly: 4, 8 and 16 cpu utilization are equally the same with 37-55%. I don't know why.

Is there an efficient way to reduce the execution time?

2.1 Is it possible to use only 0 (run serially) for the -c option unless it is a supercomputer or cluster?

Yes.

2.2 If I set it to 0 in the -e option, can I use it as a 32-bit double?

-e 0 is double precision.

2.3 Does the maximum number of iterations of the -i option mean that the entire registration process repeats the set number of times?

The entire set of pairwise registrations is repeated the number of times indicated by the -i option.

Is there a way to quantitatively test the effectiveness of iterations to determine the optimal number of reps?

The simplest and most efficient approach would be to start with the default and then perform additional iterations using the -z option if you'd like to refine the results.

2.4 I've read the description of antsMultivariateTemplateConstruction2.sh, but I still don't understand it. Can you explain the -q, -f, and -s options in detail? -q option shows the maximum number of iterations of each pairwise registration, and I saw that it was set from A x B x C (e.g., 100x50x20) to A x B x C x D x E x F x G (e.g., 1000x1000x1000x700x500x200x50). Can you tell me what the element means for each dimension -f and -s as well?

2.5 I tried changing the number in ITK_GLOBAL_DEFAULT_NUMBER_OF_THREADS but it doesn't work properly: 4, 8 and 16 cpu utilization are equally the same with 37-55%. I don't know why.
