General updates

This pull request mostly updates different devices to use apstools as much as possible and to be compatible with newer versions of the various bluesky modules (particularly hklpy).

Additionally:

• Creates support for the shutters.
• Stores environment .yml in the "environment_files" folder.

Closes #135, and closes #145.
