ApsimX: Input files are not updated when run from the command line

Possible bug; haven't tested yet, documenting for future examination.

When running a simulation from the CLI, it does not appear that Input file are loaded into the database. Running ApsimComparision.apsimx where the apsim.out Input file had just been modified, I still ended up with errors relating to the old version of the .out file. After running in the GUI the Input table was correctly updated and running from the CLI from then on was successful.
