Update formatting to pass Flake8

Changes include:

• Calling ruff format . to perform bulk format conversion
• Calling ruff check --select I --fix . to fix import orders
• Change all comments to use only a single #
• Rename internal variables so that they don't shadow python internal variables
• Add noqa statements where fixing formatting could change public interface, or behavior (3 total cases)
