this doesn't address the information showing up erroneously in the tooltip (that would take some crieve magic), but you should be able to see only relevant prerequisite info by right-clicking the quest:
nazjatar has this issue come up a lot, because they used the same questIDs for a ton of horde/alliance dailies and repeatable quests. it hadn't really come up before, so at this time we don't have a way to indicate a set of coordinates or an NPC is alliance or horde within the confines of a neutral quest. i'll pop it in our "things to address" channel and hope that crieve can look at it soon (™) when he has time.
I think this specific request actually works as intended now in ATT for the quest pre-requisites to be filtered by their restrictions? Other than the relevant coordinates/models/quest givers portion. We still have no way to filter those when listed on a Thing :/
We actually have the tech to finally implement this, using the Alliance/Horde QuestData objects :D
I can only assume this has been fixed or is in a workable state by now. If not, please refer to the (retail) errors channel on our Discord to place a more detailed report. :)
It was not yet fixed... we at some point would put proper AQD/HQD info for Neutral quests which have faction-specific pre-requisites
AFAIK currently prerequisite quests for both factions appear in description (at least I couldn't find the option to hide it for opposite faction). So the idea is to show only the prereq for your faction cause I don't care about Horde prereq while playing on Alliance char and it can be a bit confusing. Should be possible because you already mark quests as faction specific though it might add a bit of overhead (?) Example below from Alliance char.
Even better would be to show only the relevant questgiver for your faction (and only its model). Not sure if this one is possible cause I don't know if you mark NPCs with factions.
And even more cool would be to get only the relevant coordinate for the quest though this one seems hard to implement as coords are stored as a list in quest right now. So you would either need to mark coords with faction (which is kinda strange) or pull coords from NPCs (only relevant ones of course).
