Merges the remaining information from the AToMPM manual into the documentation, so that only the documentation exists in the future. Note that a PDF is automatically created by ReadTheDocs, which can be added to AToMPM as needed (such as in the packaged version).
A future update to the documentation may be to automatically create it based on the docstrings in the code.
