Installation bugs #2

Pretty much what this merge does is add a ./ before a reference to the setup script because on my Ubuntu machine, it wouldn't find that script without it. I don't know how that affects RedHat because I'm still not using RedHat.

Also, it changes the file permissions because I couldn't run the setup scripts until I changed them from 644 to 744. I also don't know how that works on RedHat.

Once you merge latest master, tests should pass. Do you want to keep this PR open?
