1 year ago I know this is very late but this is still an issue after I tried today. Unsure why but so far it's only after cutscenes with your mom that you get frozen and cannot do anything including pulling up the game menu. Thankfully having tinfoil installed you can changed the contents folders name real quick by adding a random character to the end and loading up the game to bypass the cut scene and then saving afterwards, change the folder name back and reloading the game. Still very annoying but still. Unsure of why this is happening but thought I should mention my findings.
So, i first bumped into this issue after talking to Barry in his house upstairs. I fixed this by restarting the game without the randomizer mod enabled, after the cutscene i walked in to a house and it automatically saved. Then i restarted the game again with the randomizer mod enabled and it worked normally. I went in to the lake, starters weren't randomized even though the names were. After doing the battle, when leaving the forest there's another cutscene with professor then it transitions to your house, after that cutscene is over i cannot move again. Very time consuming and annoying to restart the game everytime after a cutscene to save and restart again. I am only using the starter, encounters, safari and underground randomizer. Nothing else has been used.
