We accept your issue but it is not a functionality bug. Checking in a person is not supposed to change the visitor's details. Therefore it is intended of the check in function to not update the phone number. We deem that this issue should be addressed by implementing another feature to update the visitor's phone number. Hence, it is a feature flaw.

Reason for disagreement: I think that this causes occasional inconvenience to users and should be a medium. Since the team specifically implemented a re-checkin feature for the app, they believe that returning ID's will be normal. This is more than a 'Appears in only rare situations' type of thing as they are bound to provide their phone number as well.
Re-checking in of Tom with phone number does not process the number. This might be inconvenient for intended users of product as there is no way of updating phone number.
