Updated generate_figures.sh script #1454

This PR replaces #1286 to update figures/generate_figures.sh. The new script runs, in order of figure panels, specific analysis modules and/or figure scripts to generate figure panels for the manuscript.

Reviewers: Any thoughts on the TODO item on line 65?

Noting that this script will likely change later given https://github.com/AlexsLemonade/OpenPBTA-analysis/issues/1455, so this can be reviewed now or we can block it by the pending fourth script that will take over any analyses that are currently run here.
