While we have no intention of performing our analysis with CellRanger, it would be nice to have a quick (ha!) comparison of its results to Alevin and Kallisto.
This will likely involve making a Dockerfile for CellRanger, as there is not currently an available dockerfile (licensing). It should be possible to create this dockerfile in the github package repository and keep it private, but I am not sure how this will interact with nextflow. Another possibility might be to pass the binary in with the other data files; this might be simpler for the limited runs we expect.
