TBD whether STAR or Hisat2 will be more appropriate. Will require coordination with @jaclyn-taroni and the Patro lab to clarify which to use and how to do so.

Based on the results from Baruzzo, et al., I think we should move forward with STAR. (Particularly when we consider that we will likely run with default parameters.)
