Adding an ender pearl fragment to a compacting drawer doesn't let it be compacted into ender pearls. Presumably, this will need a custom compacting recipe, since the recipe is not a standard 4x4 compacting recipe (you form a circle with the four fragments on the 3x3 grid, rather than just putting them in a 2x2 grid).
Since this recipe is fully reversible, it should work. Not sure if this is an issue that can be assigned to the individual mods and instead seems like something about the mods interacting together.
Note that this is something that you would particularly want to do as a player since endermen can draw both ender pearls and ender pearl fragments, and having a compacting drawer makes it easier to convert between the two.
