For step prepforanalysis, add support for skipping files that have been finished, during re-run,

Can you merge master and also remove the workflow config file from git. We want people to keep using the own local staging when possible -- it is more of a protection from someone else coming and overwriting the data in that directory.

Can you do an actual merge of master. There shouldn't be 16 file changes....

my local master branch was not up-to-date. stupid mistake ... Now, it comes down to 3 files changed, which is correct
