Updated notebook. For simplicity I just created a new file but it is heavily based on the original. It is fully runnable. I also made some debatable fixes to get the notebook running

Some ideas for the notebook:

Embed the image: https://falexwolf.de/img/scanpy/anndata.svg at the top of the notebook
Correct spelling error: "principle component" -> "principal component"
Show syntax for the other option for set_memory_limit (other than percent_current_available)
Is it valuable to show "head" outputs from some steps? to let people see what is there
