switch to pygit2 for repo hash logging #15

Removed dependency on GitPython which has some issues on code that's running for days.

Fixed git hash logging so that all repositories installed in editable mode will log their hashes. (Old implementation was missing several.)

Testing

Works on mesospim code base in simulation.
