I read your proposal and it all looks good.
Two things: (1) Can you upload the mass spec data that you are going to use on the project GitHub? (2) Are you aware of any R packages that people use to conduct the visualization and analyses that you want to do? If not, look in papers that do this type of analyses and see if you can find out. You will want to familiarize yourself with those packages.
