-1 on this. lyx is where the Amber documentation is, so in the interest of keeping a single version of the documentation around, we should keep it lyx, IMO.

I had no luck to convert current cpptraj dev guide from lyx to markdown. So just converted directly to html and uploaded to pytraj's website. Look great so far.
