Constructs state-level data, supports configurable running in state mode for simulation and optimization.

@LaurelineJ To give you a heads-up: I've tagged the current version of master (v0.7), and I'm ready to merge in these extensive changes as the new master. Let me know if you have any objections. These will eventually be version v0.8, so in this PR I also updated the stated version in the intro splash accordingly.
