Changed CMAKE_FLAGS variables to CMAKE_FLAGS_INIT and dropped appending to the FLAG variable. see: https://github.com/AmigaPorts/AmigaCMakeCrossToolchains/issues/9

Sorry for the previous PRs, I'm terrible with git. This squashes my commits and covers all the toolchain files.
