Currently And-Bible reads books etc. from $SDCARD/jSword but not search indices.

Yes that is correct, but you may still generate an index as a result of attempting to search which will be placed in the usual location.

Of course I know I can. But in case I prepare a weak device for a mere user and just drop a predefined set of books it's convenient to drop indices too. Regenerating indices may be quite long (several minutes or even tens of minutes on slow devices)
