3 years ago Thank you! I dont entierly understand. However, the plugin can only operate when a image is saved to disk. Could it be that you need to re-save the image after you have changed the stack ordering? Can you try that and see if it helps? If not, can you send me an example image that fails: before and after the stack ordering change?

3 years ago Thanks Anders, saving the file after altering it fixed the issue. I do have a new problem now - sorry, hopefully the last one! It seems the ColocalizationObjectCounter_Importer file doesn't work on my mac computer. After I've finished my counts and open the ColocalizationObjectCounter_Importer file in Excel, I enable the macros and press Button 1 but then I get this error "ERROR: No celldata files found in Celldata folder. Make sure you put this excel file in the 'Counts' folder". There are csv files in the Celldata folder a the importer file is in the counts folder so I am not sure why they are not being detected. I copied the same counts folder onto a friends windows computer and it worked fine. Is it possible to use the macro with a Mac? If you have any suggestions that would be greatly appreciated. I have a macbook air BigSur version 11.5.2

Hi Dr Lunde, thanks for the great plugin. I have come across one bug however, that occurs if I have re-ordered a hyperstack before using the cell-counter plugin. some of my images incorrectly have the z slices as t frames. If I re-order the hyperstack to swap the t frames to z slices, the multi-points will not convert to overlays. below is the message in the console that appears.
