This is nearing completion but there are a few elements we still need to incorporate.
[ ] A way to handle BCSQ annotations
[ ] A flag that enables only reference strains to be run; and this should also modify the output folder so we do not accidently overwrite the "complete" strain set vs. only reference strains.
