Can't reproduce it. Is it Safari browser again?
True… I don't see this blinking in Google Chrome. Checked also in Opera, but it fails to connect to running TOPCAT and tries to launch a new one -- I'll post it as a separate bug later. As for blinking -- the effect was not there before you introduced transparency change, I think. We can postpone it for the moment, but please don't close it.

Opera has problems with samp.js, see sampjs doc. "Does not work in 11, reported to be working in 12.15". I have 12.16 and it completely out of order: send no requests, ever ping.
On a longer pages (e.g. http://ocl.sai.msu.ru/catalog/ngc_136/ or http://ocl.sai.msu.ru/catalog/) client popup window blinks unpleasantly when user scrolls the page up or down quickly. Looks like browser recomputes window position and it takes time, though such effect did not exist in SAMP Webtools.
