Add support for agent feature flags customizing the behaviour of tools. For example, some agents may not require persistent disks are configured in the layout if these are otherwise handled.

Demo is that this pull request allows deployment on aws using the template agent and a cloudformation template such as sjones4/appscale-extras#7
