Recent run of pipeline, respecified #67

This goal of this PR is to bring all the files in the repo up-to-date with a recent (yesterday) run of the pipeline. Chla is fully drafted at this point. I did not re-do downloads for this, so they are from a point 1-2 weeks ago.

Lots of changes but only a couple lines of actual code that were changed (run.R). The rest is either bookdown-related items or summary files generated by the pipeline with each run. Note that I added chapters/ to the .gitignore to avoid intermediate duplicates in the knitting process being added to the repo.
