Remove propeptides and derive cleavage peptide traits

This PR does two things.

1. removes propeptides from the peptipedia notebook. Propeptides don't have an independent biological function once cleaved, so they shouldn't be included in the analysis.
2. Adds a notebook/analysis that looks at "traits" of the precursor proteins for cleavage peptides.

I'm hoping this will be the last PR before release!

This is not related to this PR, but just an idle suggestion: these scatterplots could benefit from making the dots partially transparent, so the orange dots don't totally obscure the blue dots underneatg.
