consider separating final results out into their own directory #28

Right now, the final files are two TSV files and they are in the annotation dir. I don't think this is intuitive. I think they should be in something like predictions or final_predictions or something.

It might be nice to also output FASTA (fna and FAA) of peptide predictions and put them into this folder too.
