Can you please provide a table of the origins of each HMM? For the ones designed by you, can you provide documentation on how the HMMs were created, alignments, and confidence testing/decision tree for determining the bitscore cutoffs? Thanks!

Whoa! Just saw this...I would think I'd get notified when someone starts an issue, but I guess I need to specify that in Settings.

Yes! I am putting together a manuscript for this program with all this information. In the meantime, I am attaching a document here that summarizes the requested info. Thanks for the note!
