This sounds like an issue with the intentions package on which linter-ui-default depends. I'll try to reproduce it.
I also have this problem using: Atom 1.26.0 x64 Mac OS X El Capitan 10.11.6 linter 2.2.0 linter-spell 0.15.0 intentions 1.1.5
When the corrected word menu pop up, there is nothing changed if you select one word in the list using MOUSE.
